I've heard good things about this place: https://theswanhotel.com/. It's on the end of the main drag through town, right by the Northwest Maritime Center. They have rooms and cottages available. Easy walking distance to all the shops and restaurants, etc.
The only easy day was yesterday...

We visited there when the kids were early teenagers and being able to scout out the ruins at night was well worth the stay

When we visit Port Townsend we go by sailboat and stay on our boat in Port Hudson Marina. On our way into town we always walk past little cabins that are part of (I think) Swan hotel. They’re really cute and well maintained on the outside so I would assume well maintained inside also, and cabins can be nice for families.
As far as meth addicts, homeless people roaming streets I don’t think it’s worse than anywhere else.
It’s an artsy town. Lots of musicians, painters, writers etc set up shop there. Stores offer an eclectic mix of overpriced old junk and overpriced new artsy things. There are tons of used book stores (also overpriced). The old building fronts on or near the water are being refinished. The ones that are finished look great. Ft Flagger is a nice day trip, as is port Wilson. Lots of trails and beaches. You can rent bikes and ride - be prepared for hills. Bit of a long ride to Flagger, drive if you want to have more time to spend there, but Wilson is a short (hilly) bike trip.
A couple other great day trips (by car) would be Dungeness Spit OR (opposite direction) take the ferry to Whidbey Island and drive to nearby Eby’s landing. Both the spit and Eby’s offer gorgeous hiking.
Have fun, and don’t worry about street crime. We’ve never had trouble there. Most locals are really friendly.

The worse hotel stay experience I've ever had was in the Puffin and Gull motel in Port Townsend. It was in the '80s and we had a baby and a dog and none of the better hotels would take us, even the one we had a reservation.
It may have been upgraded by now, or it might still be using the same lumpy, stained and sagging mattresses.

Doing a loop along the north beach is really nice. It has a wild feel compared to the railroad lined beaches I'm used to.
